A good set will offer improvement over stock pipes. Some people like the looks. For some the advantage might be getting the pipe away from the leg.
2 into 1 headers offer more power than true duals. Some people hate the looks.
Properly installed and bike tuned, there is no effect on warranty.

I have an '05 Ultra with V&H Touring True Duals and V&H Ovals. There were installed by the dealer, and do not affect my warranty. I've not noticed any loss of power, but do have the great, rich and deep Harley sound I was looking for. This forum has had a lot of discusion on the subject. Take a peek at this:
