I have a new 06 Night Train that came with the 8 degree injectors. From day one the bike missed after several minutes of warming it up. After a few minutes of riding, the problem went away.
The dealer agreed to replace them with the 25 degree injectors and it solved my problem. The stock injectors apparently make the bike run too lean which is not good.
If you have the 8 degree injectors get the dealer to replace them. If they won't then make something up.

I just put bigger cams in mine, had a custom map redone, and still with the 8* injectors. I cant explain it, but mine work fine.

I also was concerned and told if not broke dont fix! Dealer told me that some of the bikes actually run worse with the 25 degree. This is my first big Harley, Heritage Classic, but I have been told every bike runs a little different. I printed out the service bulletin and putting it into the file just in case.

Just purchased an Ultra SE this week. Sorry to say it is the worse running bike I have ever rode. It coughs thru the ac, stumbles, any time under 25 mph in town you need to run in first gear. Yes, looking at the left side of the engine it does have the 06A injectors. I am thinking maybe a vacuum problem or timing?? Dealer is scheduled to pick it up tomorrow for repairs :-((

Could this ethanol be part of the problem?? I bought my 06 Super Glide in Dec 05. The bike is fuel injected. It would start all most instantly when I hit the starter. I filled up three weeks ago in Jarrettsville, Md and the pump was labled may contain 10% ethanol. The bike was a little harder to start. I filled up at a station in Shawsville, Md, which had not changed over to ethanol and the bike started like normal again. Then I filled up at the same station (3.5 gallons) yesterday (now they carry ethanol), and it is harder starting again. It just cranks over more now. Once running no problems. Any ideas??????

Here in Illinois almost all the gas is 10% Ethanol. I have run this almost exclusively and have no issues with 3000 plus miles.
