Default 1340cc motor seems doggy- spits/sputters

I recently purchased a 99 FXR with a 1340 cc motor in it. The motor has the stage 1 Screaming Eagle kit with the carb , pipes and differant cam. As I'm going down the road, if i keep the "R"'s up around 2700-2800 in any gear, it runs fine. When i go to shift to the next gear and the "R"'s drop down to 2000-2200 it sputters and spits if I need to keep it there awhile to keep me from going to fast over the speed limit. The reason for going to the next gear is I don't always want it running that high all the time in the same one. To get rid of the sputtering, I slow down back to next lowest gear and it is fine.

The second issue is as i go to get on it through the gears, I normally shift right at around 3000 where it seems to get up and go good. It seems if I drag it out near 3200-3400 it wants to dive down like it's starving for fuel? What is a good rpm to shift this bike? I'm afraid to take it anywhere near a shift of 4000 for fear of blowing the motor up??? What do you think?

Could be the carb still isn't jetted properly. Read the plugs. If its jetted properly the plugs should be a tan or rust powder color. A light glassy deposit, worn electrodes, indicate a lean mixture and overheating. A sooty black deposit indicates too rich a mixture. Timing or valves not seated could be an issue as well. With that amount of work it takes a bit of adjustment to get it running right. Good idea to get it looked at.

I agree with reading the plugs and possibly rejetting. Only thing I wonder is when did it start?

Has the bike been sitting quite a while ( gummed carbs ) ?

Try a strong mix of Seafoam in the gas tank .

This has worked well for me before .

But a can of Seafoam as posted. 1/4 can for a tankful.
Once you have that done, start jetting.

+1 sounds like hi speed jet, Id think if it were gunky fuel it would run the chits across the rpm band. I thought the last FXR made was in 95. Any case Id like to have a project bike like that.

Wouldn't it be the low speed jet? I thought that was the one that worked when you were just "cruising" at minimal throttle and the main jet flow only kicked in when you were getting on it. I might be confused.

What the heck is seafoam? Where do you find it? Will it clean out the carb on a 4 cycle Briggs lawnmower that's been sitting a couple of years?

I have the same with my 97 XL 1200. I recently bought it with Screaming Eagle air cleaner and straight drag pipes and that's all I know about what's been done, but my best guess is that the carb isn't set up/adjusted to work with the pipes. I'm going to start with some actual Harley pipes with mufflers and work on the carb after that.

They brought back the FXR-3 in 99 with a limited production number made. Mine was one of 64 made.
