You wearing a helmet? How much does it weigh? The rider triangle suggestion is spot on.
I suffered mid upper back pain. Between the shoulder blades. Taller bars helped. A riders backrest may help with your posture also. I fought putting the backrest on until this year. Wish I did it 6 years ago.

after they started hurting (45 minutes ) did you stop, get off regular to stretch/relax or force thru 200 more miles to the point you're "still recovering?
what did you ride before the RG?

We really don't know enough about the OP to make a recommendation for his dilemma. Is he a new rider? Was this his first long trip? Is he used to riding this bike and is he relaxed or tense when he rides? Is he tall or short? I'm hesitant to recommend any changes to the bike without answers to these questions.

Neck
Do you have neck problems? I have neck and back problems my neck never really bothered me but my back has . I'm just the opposite taller bars bother me more I'll start hurting right between my shoulder blades . Maybe you need to see a Dr and get an MRI . My back hurt but I didn't realize it was so bad until a MRI and a Myelogram . Two back surgeries later I'm still riding but heading for my third one Wednesday.
