Default 18 Road Glide Special Stage 3 or 4?

I'm just curious if a stage 3 or 4 upgrade is worth the money? Do I have to worry about the engine sumping if I do the upgrade? Does the extended warranty I purchase remain valid?

Those are question for your dealer to answer
Installed oem parts are covered by warranty.
BBkits installed at time of purchase are covered.
The sumping issue...well what is this sumping you speak of
Bigger is better sometimes, but me I like to fix things till they break.

If it's all done by your dealer using only Harley / Screaming Eagle parts, including tuner, within 60 days of the day you bought the bike, it's covered under warranty.

Not within 60 days. Bought an extended warranty. I don't want to void the warranty.

If you have an ESP and the dealer is doing the work sure. If you are trying to justify the cost...thats your dime and where you want to go.

What difference will notice in the stage 3 or 4 over stock?

worth the money that is up to u depends on how much these performance enhancers mean to you and how thick your wallet is.
you can see typical results of torque and horsepower increase from the seller of the stage 3 or 4 kit especially of you use all Harley parts i think think results are advertised and warrantied.
As for sumping there are a million threads with a similar amount of opinions . I think after hours of reading that either bikes or people with stage 3 and 4 kits have more "sumping trouble " weather that is a rider issue or an upgraded motor issue i don't know . I have 23000 miles on a stock 114 and have no sumping issue others have 500 miles on a stock motors and problems already. I am sure some of this is random .

If I go with the Stage 3 upgrade would you put in new headers such as V&H True Duals? Or it was suggested to me to have the catalytic converter cut out?
