Just from reading on here and talking to other riders, it sounds to me like the stage 3 is more suited to most riders. With the stage 4 the power is more in the higher rpm range and with the stage 3 the power is more in the range most riders ride in. Just something you will want to research before you make a decision.

If you have HD parts installed within 60 days of purchase, they will be covered under the two year new vehicle limited warranty. This also applies to the HD extended warranty. Must be registered within 60 days. 3rd party warranties will differ in coverages. Some don't care and will cover everything, some are a nightmare to get the smallest thing covered. Ask the F&I person and a service advisor.
EPA compliance: Any component that takes the vehicle out of EPA compliance will flag the powertrain warranty. This is usually when ECM tuning is done with a non-HD tuner. HD has the ability to see parts installed on service work orders. BB kits and exhaust can do this too.
There is an upgraded oil pump kit that gets installed when a Stage III or IV kit is installed, no worries there.
Best gains on our dyno have been with the Rinehart Slimline duals full system and the D&D system. Stage IV favors high RPM power while III is more power across the board.
