Right side. That gives it the retro look. Look at an old FLH, and you'll see them down low, just above the muffler.
I fabricated ny own mounting bracket to get it as close to where it should be as possible on my softail. The stock mount has it way up next to the oil tank and it sticks out like a tumor. I don't have a pic right now.

I agree with billnourse, if you are doing one tool box, put it on the right side. The chrome teardrop accents the football air cleaner cover on the right, but looks out of place on the left with the horn and primary cover. Also, with the bike on the stand, the right side is far more accessible than the left.
Gotta disagree about it looking out of place on the left side. I put mine (which I painted wrikle black to match my bike) on the left side, and the lines flow perfectly along the bottom of the seat, top of the oil tank and swing arm.

Put it on the side that is the most convenient for you.
I found out shortly after installing my saddle bags, that if I pick something up from the store, I need to put it in my right saddlebag. When I park my bike in the garage I can't get to the left bag, without moving the bike.
