04 RK need more power, 95" SE or 97" S&S?

No need to limit yourself to those two. You can send your stock cylinders off to any good engine builder and have them bore them and match pistons to it. You can even go 98" no problem. You also don't need the super E carb unless you are planning on going with a radical build. The stock carb can handle a basic big bore. Needs a little tuning, but it works. Hillside Cycle and Vee Twin performance are two ships offhand. Both forum sponsors and I'm sure they will chime in soon.

JohnC, is correct in regards to the carb,
The OEM CV, is certainly a VERY good carb.
Don't get me wrong, as we embrace S&S carbs, and purchase a TON of their products from them.
What I will also say, is that you can bore your existing cylinders to 98".
We have been doing 88-98", and 96-107" builds now, since 2007.
No worries whatsoever.
Combine the proper camshaft, for your riding wants/needs, along with a matched head to optimize the cubic inch increase, and cam, and you'll be quite surprised, as to the outcome.
We are only more than happy to lend a hand with your power up-grade.
