Default too lean cause sputtering?

Been having a problem with the engine sputtering once it heats up. Thought it might be water in the gas, added fuel additives, also drained the tank, only found a small water bubble in about two gallons. I recently installed Hooker Troublemaker pipes with a flow through baffel.
The engine sputters intermittenly, sometimes for short time, sometimes for long time. Plugs look like lean, but could that be from running
a cleaning additive in the gas? I have some quieter baffels comming, a little more restrictive, will this help richen it a little? Could the coil be going bad?

Don't know what motor your riding, but if it"s an EVO it sounds like you have an intake leak at the heads or on the rubber boot where the carb fits to the intake. I check mine by spraying a little carb cleaner around each joint. If there's a leak the rpms will change immediately.

Just a guess.
