Engine shakes bad between 2300 and 3000 rpm
I need to preface this some... I had my bike (a 2003 FXDWG) serviced at the dealer, and 1000 (roughly) miles later it takes 2 quarts to fill it back up. I re- changed the oil and have since put on approx 120 miles on it. nothing is any noisier than it ever was. between 2300 and 3000 rpm the driveline shakes bad. I installed the screamin eagle 21 tooth compensator kit so i wasn't always in this range on the highway. It still runs really strong (other than a flat-spot in acceleration in the afforementioned range), but I was wondering if this was normal, or if there was something stupid I could do to rectify this. Would a dyno-tune help?

Watch your oil which I am sure you are doing. 2 Qts is a lot to have to add. Only takes 3 -4 qts all together.
I have no idea what all you did with the engine but unlessYOU did the work and know for sure---- I would start by checking the engine mounts and or bolts. Just basic here.
Then if thats OK I would take the Primary cover off and make sure ALL is right there includingCompensator and chain adjustment.
Those are just vibration places that might be something there.
Good Luck

2 qts is a lot. Are you noticing it pushing any oil out the exhaust?
How many miles on the bike? Is it a stock engine? if over 25k miles, have you replaced the cam chain tensioners?
Pull your air cleaner and see if there is oil (lots of oil, not just a light mist)on the inside of the backing plate where the breathers come in from the heads. If there is, you might have an oil pump problem including sumping and maybe a crank that is in the first stages of scissoring. It could also be the tensioners are gone and parts of them got into the pump causing the problems. Lots of "guesses" at this point without more information.
I dont think that it is your tune unless something drastic has changed.
