The Mikuni 42 is a bit big for a stock engine, but if you jet it accordingly it should work fine. It likely will be rich and need slightly smaller jets. Try it first and see how it runs, check the plug colour. Engines are not affected as much by exhaust changes, as compared to intake changes. In many cases just adjusting the mixture screw solves most problems.
