Flakes could come from a variety of sources. Go online and get a sample collection kit from Blackstone and have the oil analyzed.
Poor power and over heating are classic symptoms of sumping which is the result of poor seal between the oil pump and scavenge port or oil pump not aligned or both. Easy to check by removing the case plug on the bottom of the right side case under the crank case. Carefully remove the plug and see how much oil comes out. If more than 4-6 ounces, the motor is sumping. Carefully re-install the plug with some Loctite thread sealant and do not over tighten; the plug is tapered and if you go "gorilla" on it, you can crack the case.
If she is sumping, a "do over" of the work you just completed with particular attention to the o-ring at the scavenge port and the seating of the pump neck in the scavenge port as well as following the proper procedure for aligning the oil pump will solve the sumping issue.
The flakes in the oil could be from initial contact of new parts. The oil analysis will tell you whether or not you should be concerned but I would be addressing the loss of power and overheating issue first.
BTW, I have never been impresses with the Fueling pump and plate; the OEM parts do a better job IMHO..... Check out FlatHeatWave's post "Fueling Oil Pump/Cam Plate" in this section.

If you used roller rockers, you were lucky it even started. Rocker cover needs clearance. Bike needs tune. Flakes mean you need to pull the cam case, oil pan and clean out the swarf. Late model TC will clear a 585. Early 5 speeds probably won't.
