Default 107 build. Found some issues on teardown?

Hello fellow forum members.
I'm doing a FM 107 build and found some stuff on teardown I have questions about. I have a 2014 SGS with 13,000 miles and the following mods Fullsac 2-1-2, SE ventilator, and a PV. The bike was getting poor fuel economy prior to the build.

As you can see in pic 1 it appears the cylinder wall is wearing unevenly. What would cause this? Also there is a large amount carbon buildup at the top of the cylinder and in the heads as seen in the second, third and fourth pic.

All this will obviously be dealt with the 107 kit. Just wondering what caused this. And if modifying the breather to vent to a catch can would solve any of this?

Rings weren't set, oil return/rebreathing & rich tune...next time break 'er in right (MotoTune way).

I followed Harley's break-in procedure for the most part. Stayed under 4000 rpm and varied speed. What would you suggest for a break in procedure? I obviously don't want this to happen again. I think I'll start it up, make sure everything is working right and sounds good, then take it to the tuner to break it in on the dyno.

Edit. I just looked up the moto tune way.

You should follow whatever break in procedure FM has.

Looks a bit rich.
You can plumb the breathers to the outside to stop the engine from inhaling oil mist.
Cylinders don't really look bad.
Bob Lobenburg at RC with tune that up.
