I have had a similar problem twice now on my 03 Ultra. I noticed that the system voltage was below 12.5 both times it happened. I was told by a dealer that I could try pulling the battery negative cable off for 5-10 minutes then reconnect it, take out the headlight fuse or hook it up to a charger (I used a car battery), turn the ignition switch and run switch to on and putting the FOB on the seat and waiting 10-15 minutes for them to reconnect.

I do not know if it is low power related or FOB battery or I am not real sure what or why, but doing that has got me back on the road twice now. Both times I got lucky and was in a place where I had access to an external power source and now carry a quick start pack for next time.

A new battery is never truly fully charged, no matter what it says on the box it came in! I suggest you remove the battery and charge it fully, using a proper battery charger (not a tender). It should then be up to full power and be able to start your engine with gusto. If you only rode a couple of miles after fitting it you may have exhausted the poor thing of the residual storage charge it had.

Is your FOB disarming the system like it is supposed to? (two quick pushes on the FOB button with the ignition switch off gives me a turn signals flash response telling me that the system is disarmed)
