My 07 has 7 years extended warranty, should I leave the power commander on while they re-flash the ecu? Would they still do it even I have added a power commander?

Hi 128, With the power commander you can actually read the TPS voltage and if its in the range described in the bulletin you dont need the flash update. The voltage is displayed in the tps calibration screen. The flash can be done with the powercommander fitted to the bike.
Remember that after the dealer does the flash, its worthless if he doesnt adjust the tps voltage to within the recommended settings.
I have a PC5 fitted with autotune and they did it to mine so I see no reason why they shouldnt do it to yours. Because the autotune uses the diag hook up connector they had to disconnect the autotune to plug in the HD tech equipment on mine.
If you have extended warranty they shouldnt charge you for a factory update, but I bet they try to !
Your fault description sounds exactly the same as to what was happening to my 07.

Check the condition of the fuel hoses inside your tank. They rub against stuff and get pin-holes resulting in a drop in both fuel pressure and volume thus giving the exact problem you're describing without throwing a trouble code. Replace them with Gates submersible fuel hose. Check eBay for the best price.
