Default Rear wheel alignment question

Need some advise. Have 2000 fxdwg with a 2001 fatboy rear fender installed. Clearence between fender and tire on pully side is very close. Sticker on frame says manufacture date was late 99. VIN correlates to 2000 model year. Rear rim size is 16x3. Everything I have read indicates rim should be 16x3.5. 99 models apparently had a .200" spacer installed between pully and hub. This, I believe would center wheel up better. Checked frame with stringlines and plumb bobs and everything seems ok. Any thoughts would be most helpful as getting an answer from HD is a crap shoot at best. Thanks much.
By the way, bike tracks damn near straight. Pulls a hair to left with hands off, but may be crown in road as it doesn't happen 100% of the time.

I believe this.... And hope someone will correct soon if wrong. Maybe since fender is from a softail that’s why you a bit a clearance issue. If bike seems to favor one side too much; double check your rear wheel alignment. I like to use masking tape on one side then measure and confirm same distance to other side.(note) bike should be upright before performing this.
