Default Exhaust Issues with New Pipes

I had a set of shorty Hooker pipes on my 98 Wide Glide and replaced them with a new set of Hooker mid length rebel pipes. When I decelerate I get alot of popping and sometimes between shifts. I took it to the Harley after the pipes were put on and had it rejetted and the tech told me that it would do that with the baffles taken out(I took the baffles out because they were ratteling did not fit tight). I did not have baffles in my old Hooker pipes either and did not have this issue does anyone know why this is happening and how to fix it.
