The FXR frame has a bit different section under the seat. It gives the frame more rigidity and makes it a much better handling bike too. I believe that's why the MOCO stopped making them because of the cost involved.

I moved this to the new FXR section.

Since I own an FXR and an FLHT, I can tell you that there are a lot of differences. The entire frame geometery of all the tubes is similar, but not the same. The front neck on an FLHT is no where near that of an FXR. The Backbone is similar , but all the tubing for the seat, oil tank and side panels is very different. The rear fender strut tubes and swing arm on the FLHT is significantly wider than that of the FXR.

The FLH frame has been modified several times since it first came out in 1980. One mod was done to lower the seat height around '96. But it is the same basic frame as the FXR, and it's still the strongest frame, which is why they still use it for the big touring bikes.

I guess you guys, pretty much, got it covered all ready. I'm not real sure about the geometery but the FLT has the "Backwards" triple trees and won't handle near like the FXR. I bought my first FXR brand new in 1982 and my buddies called it a "Japanese harley" on account of the frame. BTW The FXR frame was Harleys first stab at Computer Aided Frame Design. Anyway, anybody who has ridden an FXR much will rave about the superior handling characteristics. I'm still hanging on to my '94 (let the '82 go down in Texas).
