I think they're fine. It wouldn't hurt my eyes if they were a bit lower, though that's just me. If they were down to the swingarm I think they'd be perfect (again, for me).

That's what I was thinking but I'm hesitant to unstitch that extra zipper piece. Any ideas on how to patch the holes in leather I'm I were to move them down

Not right off hand, other than stitching a leather patch over them, or making them a decorative "feature" by perhaps sewing with paint colored thread or something. Trying to picture where the exposed holes would be from your pic.

I don't think I would unstitch the extra zipper piece, but simply poke holes through it all, IF you were to move them down. However, something to think about is IF you move them down, the front lower corner may hit against the shock, especially on a bump, so you might have to also move them back some. That may put those holes too close to the edge. Alternatively, you could make a slightly curved/bent bracket on the back of the saddlebags that continues to use the current holes on the bags, but moves the locking brackets up, and possibly back on the bike. However, I don't think you need to move them at all. Sure, they sit a little high, when seen from the right side, but part of that I think is due to the gap between it and the pipe. I suspect that if you had short pipes, you wouldn't even notice it as much.

As for plugging the current holes, you can get rubber stoppers at any local hardware store that should work perfect for that.
