Default New front predator and OEM rear motor mount, Problem.

I put a predator motor mount on the front of my wide glide and changed the rear OEM mount also. The old rear one was in great shape. Bike ran good for a few weeks no problems. All of a sudden I feel a vibration and thumping noise on my front pegs, feels like it is also under my seat. I loosened all the bolts on the predator and ran it for 10 seconds and re-torqued bolts. Same issue. Feels like the back motor mount I put in is having an issue? Any advise would be appreciated.

I would try re-balancing the top mount with the new lower mounts. Things may have shifted.

Should I loosen the front, rear and top stabilizer and run the engine for 10 seconds or so?

Might not be the motor mounts, could be a bearing is giving in somewhere, possibly rear wheel.

Follow the manual procedure for aligning the top mount.

Yes, it was 1 1/2" fork stem nut. the lock washer spun a little loosened the nut. Then tightened the adjuster nut a little, tightened the stem nut back with a new lock washer no more clunk or vibrations.

I have a similar noise/thudding under my seat that I have been unable to resolve. Sounds like the same symptoms. I will be checking this out tonight. Thank you!

Check your tank bolts are torqued to spec also, sometimes they come loose, and also exhaust brackets and bolts.
