Did you just buy this bike... I would start with a carb rebuild and see what jets are actually in it. At 45 mph you shouldn't loose that much power if the Jets we're off a little because of a velocity stack. Yes it would most likely run lean but should not be a big power breaker...

If your motor is stock then I would think those jets should suffice.. Take a close look at your needle diaphragm.. might not be opening all the way , possibley torn or not installed properly.. .. I would also check the intake manifold seals..

I didn't check the intake manifold seals. Could this be checked with break cleaner.? I've read somewhere that if there is a leak, the engine would Rev up.

Just my .02 but if he went from an air cleaner to a velocity stack that increases airflow thus he would need to increase fuel. On one of my bikes I went from a stock air cleaner to a K&N and lost a ton of power at higher rpm. Adding fuel solved the problem.
I don't have an Evo but on my 03 FXDWG (which I think has a similar carb) I was able to change the main jet easily without removing the carb. As others have mentioned adding a shim or two under the needle may be necessary.
