I guess if you went with a Marine amp you wouldn't have to worry. Another way is once you have all your settings done you can seal around the switches and plugs with Hot melt glue or silicone.
A friend of mine has a 2003 Ultra and he has something mounted under his Tour Pak from the factory . I just assumed it was the amp.

Marine grade will likely hold up ok but I wouldn't bet the kitchen sink on it. Marine grade in anything audio, unless you can find an IP66 rating on it, isn't waterproof by any means, only water resistant and then in most cases that doesn't hold very true. These amps are not sealed
