I recently took out the Soundz module, it made the GTS work in the 2014 and up bikes before HD made them compatible via a software update. I had updated the software, had the fairing off, and was doing other stuff at the time (replaced the BCM to add TPMS, etc)... so I thought it would be a good time to get the Soundz module out, just because it wasn't needed any longer. I thought worst case was I'd have to "re-authorize" the head unit (what I think you are referring to as "radio flash"), because of how the Soundz module worked I was thinking the head unit would think it was in a "new bike". There was also concern I would just brick it too.
I did the "Factory Restore" or its called "Reset To Factory Defaults" and everything was still working... just had to re-bluetooth my phone and change all the setting back to what I wanted, how I had them before... radio was still working fine.
You could also do the "Privacy Reset" instead first, and see if that fixes your issue. That is suppose to remove any privacy settings, including your phone pairing, phone book, call records, etc.
You shouldn't have to be going thru all this, seems like if you removed the HD GTS from Bluetooth settings and the CarPlay settings on the phone, and removed the phone from the GTS head unit, and then turn both the GTS and the phone off, then power both of them back up... and go back thru the pairing and CarPlay stuff again it would straighten it all out... but its never that easy!

I know nothing about that, SORRY!
Checking out the problem on Apple, seems like deleting the head unit from the phone in Bluetooth and CarPlay settings , and deleting the phone from the head unit... then re-pairing helped some of the people.
Then IF you have "Screen Time" enabled on your phone, to double check Settings > Screen Time > Content & Privacy Restrictions, tap Allowed Apps and make sure that CarPlay is enabled. If you do not have Screen Time enabled, its not the issue.
Then, a lot had success with doing the above and resetting the head unit...
I'd do the above and a "Privacy Reset", if you're concerned you'd loose the EQ flash... which I dont think it will loose, but I don't know for sure, but... When I did it I didnt loose my external amp.

Issue is resolved ... Phone reset and GTS reset, everything back to normal.
