Obviously I don't know crap about this stuff, but I think you can COPY the original map and then apply the auto tune to the copy.

put the FM map in and auto tune it. thats all you need.
You can autotune the FM map and save the revised file to a different slot. There are 8 different tune slots I believe. So if you autotune your fm map, and you don't like how the bike is running, you can default back to the original tune from FM. Do you understand grasshopper?

This. When you pick the map to start with the tuner creates a copy of that map and loads that into the ecu. The original map is not changed. Once you finish the auto run you save that to a different slot in the tuner. You then need to load that map to the ecu in order to ride using that map. If you want to do another run later you start with the map that the last run created and repeat the process, always starting with the map you did the previous time. I did 4 runs and the 4th one made no changes at all.
