I would definitely wear jeans. Do you wear pants? Like a sturdy pair of pants? Good pants or riding pants will help alleviate that burn you feel. Stop wasting money by buying mods and look unto yourself? Your type of riding may be an actually problem. I think mods are a bandaid and a lot of people like me run their bikes stock. But then again I can tolerate heat.

If your inner thighs are burning hot you got a problem wet head runs way cooler then any air cooled heads. Only more heat we feel on our both 15 Limiteds with stock header is at the right foot right where the cat is and if you open the vent and put foot out ward on the floor board it helps a lot.

Put OEM muffs back on, like a few others have suggested, run/test. If you still have heat, take it back to the dealer - it is under warranty (as you have stated several times). If you do not trust your dealer that is close, find the next one that is relatively close.
My 14 runs as cool as a cucumber, it is stock. You truly should not be experiencing any heat issues - even with the SE muffs you put on. That tells me something else is not right. It'll take what, 20 mins maybe to put the stock muffs back on. No expense to you except some of your time, and more riding to test!

You can check your fans and pump real quick by doing the following:
Turn ignition on and run switch to run (do not start bike).
Roll throttle to over 1/2 way and hold until fans and pump come on.
To stop test, turn ignition off and/or run switch off.
This doesn't simulate real world conditions but at least lets you know they actually run.
