06 had the injectors and ignition fork lock recall/bulletins. As for heat, is it stock or modified? If not modified, you can make some modifications to combat the heat.

The motor is stock but it has had V&H ovals, V&H fuel pak and high flow air cleaner put on it by the local dealer, this getting hot problem has been going on since it was new but we don't ride in big cities much and that is where the problem is. Or when we are at Sturgis, Daytona, etc. with all the traffic and hot weather. It will get hot enough that it wants to die and is hard to keep it running.

It seems like it wants to die because it is going into heat management mode. Check your owners manual and read about the heat management mode, it will explain it.
