Forget about making changes before remap, a stock bike is already in dire need
get a tuner, and stop wasting your money
Try to imagine the most extreme changes you might ever make, and get a good tuner that can cope with that
then you will not join the (very large) club of people with 5 discarded tuners for sale (that few would ever dare to buy used, as the are an ELECTRICAL item)
I use tts and am happy
remember, poor man pays twice!!

I have the stage 1 download and a pcV with 2/1 exhaust. I have yet to reach the rev limiter since the remap,but with the power gain from from my setup I find I can stay in a gear way longer and it just pulls pulls pulls.

My bike no longer makes as much power down low thanks to the bub7's,it's all mid and high range now! When I twist she goes at high speeds!

what the tts does is allow you to alter the settings of the ecm,
and in a wider range of areas than the hd sert/sest

the main difference is the vtune part of the software, that allows for improvements to std calibrations to better suit individual setups

it is also possible to save the std hd flash(albeit encrypted) so that you can always reload that later without trace

I find it the most logical approach

TTS is the only way to go! Don't forget, the TTS is made by the same person who made the SERT for HD! But the TTS is far superior..

Far superior for what? Stage 1? Stage 2? Full bore drag build?

The TTS is very good and I personaly rank it very high in my opinions of the management systems out there. But I would never concider it the far superior of all choices out there. DTT TCFI IID to name one offers great things to the table that the TTS/Delphi system doesn't/can't do.

OP You should be fine if your exhaust has baffles (not straight through) even with a aftermarket air filter/intake. It will not be optimal power wise but will run just fine and not have catastrophic failure as some will/have chimed. The high load areas are set rich to begin with and idle/cruise ranges are corrected by the 02 sensors. If not you will get a code, if a code is thrown you will have a problem. No codes and ride on.

(some pipes and 02 sensor placement can cause false readings. The stock header pipes OP has on are not a problem, as long as it has baffles of some kind.)

FWIW, you don't need to do them both. The signal coming from your ECU(where your S1 download is) gets intercepted by the Power Commander, so your FI does what the PC tells it to, to give the fueling requirements the map calls for.
Your download basically has no input in the matter.
Also, your motor configuration is for low and mid-range. A tuner should smooth out the power curve, but it should also enhance the power flow, not change it around. I'd be curious to see if you're running too fat down low, and only cleaning out when it gets up in the rpm's. That would explain why you'd feel the power come on up top. Nobody in their right mind would rob bottom end on a Harley, and replace it at the top. They're low revving motors, and more importantly, really long stroke V-Twins. They're built to churn the power out down low.
