I have screamin eagle pipes, not stock slip ons but the guy is sending me some baffles for them. I think it will stop the pooping during deceleration, but how about the miss and pooping thru the carberator. Will baffles help that?

SE never made pipes they made slip on mufflers. They are very good mufflers as long as they have the baffles in them.
You can check your jets you should have a 45 slow jet and a 180 main jet for proper a stage 1 upgrade.
You could also be in need of a good carb cleaning, I just had to do this for the first time on my 2000 this year and it's never had any bad gas in it but still had built up some varnish deposits on the inside.
Well , I replace the missing baffles, new plugs, and fresh gas with a stabilizer yesterday. The pooping thru the pipes has almost been eliminated, but the intermitent misfire and carb pooping is still there while cruising. Whats left other than carb work? Also checked the intakes and they seem to be fine as far as leaks. Guess the Harley hospital is my next trip. Problem is I have no health insurance on the bike.
my bike 2004 883 custom didn't have that problem until just recently! It seemed to happen after I read this thread!!! (kidding). I have SEII no baffles. It was great all summer but now it looks like another tune up in the spring. Maybe stage 1 because it only has the pipes, not fancy air cleaner so I suspect it needs rejetting too. Thanks for this thread. Just in time for me!
Sporty2009, you probably still need to just do a carb rebuild/cleaning. If there's a varnish build up, one tank full of fresh gas even with an additive isn't going to get everything clean. Plus it's a simple job. There's a good write up in the DYI stick at the top of the sporty page for rebuilding/rejetting your carb.
Oldncrzy, you may just need to adjust the idle mixture screw on the carb to adjust for the change in seasonal weather.
