Maybe the fast food chain considers it a liability issue to serve motorcyclists at the drive through window. How do you carry a large drink, maybe hot coffee, and a bag (s) full of fast food and drive the bike safely away? Just a thought.
I say park your bike in front of the resturant with a large sign stating your grief, and let them deal with it. If enough people raise enough of a stink about it, they will either change the policy, or grow to love the lack of business.

Hubby and I did a drive through at Starbucks while on vacation...no problems. In fact the Guys at the window were in awe of us doing it....(I was on the back of Hubby's bike so i could hold the coffees). Had fun doing it
